If you have not set the tray up for the custom paper size- the engine will be expecting to print on the default your printer is set to (letter, A4, whatever).  Set the custom size in the tray if you can- then the driver/print job and tray will match.  The engine will clean after almost every page if the print job page size does not match what the media is in the printer tray.
